I don't know about this one. The times I've manually moved an iTunes library from one Mac to another, no iApps have been involved, and it's been fine for music and video files. My guess is that there's a preferences file that tells iTunes to even look at the Mobile Applications, and Migration Assistant would handle it where a manual install doesn't.
